The Intercontinental is very well-located to visit the old Town and the Jewish Quarter, and of course, has all the facilities. It is without much character but comfortable and convenient. You might also get special deals.

We liked the Hotel Hoffmeister, located in the Male Strana district, quite a picturesque area. A member of Relais and Chateau, it is a more intimate setting. Established in a 1920's villa, it is convenient to the Castle by foot. There is an attractive restaurant on-premises, an outdoor garden setting for lunch, delightful in Spring, Summer or Fall. The staff, including Manager Ema Hackerova, concierges Iveta and Standa, are terrifically friendly, accommodating and offer excellent dining and touring suggestions. Upon request, they will fax a list of performances and cultural activities ongoing during the period you plan to visit Prague. Should you wish, they'll even obtain tickets for you, billing them to your credit card. The Hoffmeister has a hotel car and driver which can be hired in lieu of cabs or limos to take you across the bridge to the various sites you'll want to visit. Most are a fifteen to twenty minute walk in nice weather.
